Can you please fix so that controller will work when you play MW3 on plutonium launcher without having to use steam configs and basically remap the controller to an keyboard.

Its not broken so there is nothing to fix.
An Xbox controller works out of the box when turning on controller support. Your Steam however is "stealing" control over the controller from IW5..
