PeacyHaunt can you post a screenshot of your server folder? Have you run plutonium.exe -update-only before starting the server? If you followed the official server set up guide that can be done by running !updatePluto.bat.

I have the same problem. I've done exactly what the guide says to do, run the update batch file as mentioned above, and there is no bin folder at all, so no EXE to run.

Quite a late response but the solution to this is the updatepluto.bat is trying to find the bin folder to get to the plutonium-bootstrapper.exe. it cannot do this because when you updated pluto it created the plutonium folder which hold the bin folder. simply copy everything in that plutonium folder and put it in your server folder then delete the plutonium folder. now it will beable to read that bin folder and work like a charm

That's a pretty bad workaround. Just install Plutonium normally and it will find the exes in their normal folder
