Also launch pluto as admin, and regarding the duplication, the .new file should delete itself automatically, its purpose is to update the updater itself. You launch it via the original plutonium.exe, if the error still prevails, try deleting it and redownloading it from http://cdn.plutonium.pw/updater/plutonium.exe
