Probably just a coincidence, neither downloading the basegame (torrent) nor Plutonium caused that. Something else's wrong with your PC.

You've got 90 seconds to load a map. Your PC takes much longer than that hence why you get disconnected. Defragmenting your HDD might work, or better yet just get a new hdd/ssd. Also make sure you meet the minimum requirements to run the game.

If you followed our guide, the basegame is named pluto_t6_full_game and should be present in Downloads or wherever you selected it to be in (optimal directory is C:/Games). Run plutonium.exe from the folder, select the directory and hit Play.

Black menus? Wdym? Is it a blackscreen and the game starts minimized or does it close as soon as it is launched? Try writing r_fullscreen 0 and vid_restart into the bootstrapper cmd window if its the first case. If its the second, what antivirus do you use?
